I've seen a handful of 3D movies and so far the ones I thought did 3D really well are as follows:

I have seen many but, I cannot seem to remember most of my favorites off the top of my head, but I will try. Note that these are watched at home on a passive 3DTV.
These are the best ones I have seen
Despicable Me Megamind Monster House (I seem to recall this one having nice pop out effects) The Prodigies (obscure and hard to find movie, one of my fav 3D films)
This is it really. Sadly most of what I have seen were fake 3D movies (which I will never do again thanks to this site). However, I have over 100 3D movies here to watch, I will re post if I find anything worth mentioning. Oh and I forgot about the IMAX stuff, I have seen most of it and enjoyed it, especially the underwater stuff.

Hugo, without a doubt. Honorable mention to Drive Angry and the 2 Final Destinations. Complete trash, but some awesome 3D

Yeah, I've seen a few converted 3D films that ultimately I thought were OK. Mainly they got away with it by just reducing the 3D effects. Thor is a good example.
Fortunately, I feel like 3D films are here to stay, at the very least, because kids love it, so that will give the medium a big cow, which will then allow 3D auteurs to get their act together.

After buying a 3D projector I've been consuming just about every 3D film I could find, and I've been greatly surprised to discover how huge blockbuster films often have terrible, almost nonexistent 3D, while old and smaller titles can look amazing. The best 3D I've seen to date are:
IMAX Under the Sea Creature of the Black Lagoon Function of Reality Arabia 3D Final Destination 5 (The 3D saves an otherwise terrible film, and the extra dimension made it tremendously entertaining) Suicide Shop Oz the Great and Powerful (for it's clever use of framing in the black&white section)
